Following the battle against the Darkloids, the Earth has gained significant attention from Duo, an intergalactic judge of planets. Deeming Earth too dangerous to exist, he begins an erasure on the planet. However, the bond of humans and Net Navis through Cross Fusion piques his interest, and he spares Earth temporarily to prove itself worthy of existence.

Netto finds himself marked with the Crest of Duo, a mark indicating his strong synchronization with his Net Navi. He sets out to find other bearers of the mark in order to overcome Duo and rescue the Earth from destruction. However, Duo does not plan to make it easy.
